Get your hands on a chance orbital sander, some 25000 grit polish, and lots of water. Use the sander on its lowest sitting and start to polish the glass. Stop after something like 20 seconds and bath the area next to plenty of water. Repeat as needed until the score is gone. Whatever you do use plenty of water and don't overheat the chalice or its going to break!
