i have a set of two of 6 x 9 Alpine type s speakers in the wager on of my car above the trunk....they didnt ecactly fit ideal so there are spaces where on earth you can see right thru down to the trunk....will this cause reversal and reduce their concert?
Yes, especially in bass response. You may want to construct a baffle out of particle board to stamp it up.
Why did you do it within the first place if you knew they weren't the right size? Why not merely get the right size speakers so you don't enjoy to deal near it?

Here is what i would try as a fix....
i'd use 2 pieces of mdf right to be heard 1/2-5/8" thick. one the size of the innovative speaker with a majority of the center cut out. this should know how to bolt on and seal other, because it is the size of the original speaker... presently make a second piece explicitly the size of the 6x9's essentially tracing the perimeter of the speaker and going on for 1" wide. next mount the first mdf pc. to the deck.(should be tightly hermetic.) then cement the second one to the first one and clamp it in place and allow to dry. .. immediately mount the speaker to the second pc of mdf... you can finsh the wood sour if you like, thats up to you. mat, paint, whatever... bottom mounting would look better...but i assume top mount would be easier to make...
